I'm afraid the combination between multiple instances and side by side installation is not supported by Windows Installer, this is not an issue of Advanced Installer.

What type o custom action you are using to run the second MSI file? Please note that nested installation type of custom action ("MSI Database..." in AI) were deprecated by Microsoft and using them may lead to unexpected behavior:

deleted all file and folders, enviroment and registri keys and added only a text file to try the patch functions.
Changing package organization implies a major upgrade not a patch. Also there are some rules on patch creation that must be respected, please see:

Create a new control event like this:
Name: SetProperty (replace [PropertyName] with "[CustomActionData]")
Argument: notepad.exe

Make sure this event it's executed before DetectProcess event.

No. However a project backup is automatically created (next to current saved path) when migrating to a new AI version.

To add the package files depending on the platform use the "Mixed 32/64 Package Organization" wizard. After this go to "Files and Folders" page and select "Properties" on the newly created "32-bit" folder. Select "Install folder content into parent folder" option. Same thing can be achieved ...
